Although Walmart may not be readily identified as a source for software, they have a decent selection and like most of their other products, they tend to have the lowest retail prices.
Costco is known for bulk buying, but they also have some great deals on many other consumer products including electronics and some software. You may need to be patient and wait for them to have specials.
Both of these stores are examples of specialized electronics and computer stores that have come to define the term, "cheap software." For most of their products, you can rest assured that you will likely not find cheaper retail prices anywhere-else.
Although not necessarily known for being cheap, they can often provide deals that are hard to pass up. They have both new and used software at great prices. They can also be used for comparison to the other sources listed here.
eBay and other sites like these are the dark horses for cheap software. They can be more expensive than these other stores in some cases, but most of the time when the software is used, they will tend to be sold at bargain prices. Don't be afraid of used software...they are perfectly usable. All you need to worry about is that the software is genuine (e.g., not illegal copies).
